I don't know anything about the auto/manual conversion, so might very well be asking some stupid questions here, but just thinking a bit more here...
Have you used the auto ECU?
Does the auto have a kick down switch?
Does this feed into the engine ECU?
If yes to all the above, have you refitted the kick down switch so it operates correctly?

Moving the resistor this is all I can find on this and that's all people seam to do ecu wise

There isn't a kick down switch, least not on my 4th gen.
To convert to manual I removed the separate auto ECM, converted the P13 ECU as directed on PGMFI.org and swapped all the mechanical bits.
There are 2 different instructions for converting ECU's depending on the code.
