Yeah you can remove the carbon canister. This does vent the fuel tank gases back into the IM once purged, but obviously isn't essential. You can either plug the hose, let it vent directly into your throttle body or let it just vent out into the engine bay/under the car. There are obviously pros and cons of any of these... Nobody knows which is best 
Then yes you can do away with the IAB control unit if you go for a skunk2 IM obviously. I'm assuming you're going to be getting a full tune afterwards? Otherwise you will loose power just fitting an S2 IM.

If you go for a Skunk2 IM then you'll need a proper tune (ie. A P28 or P72 ecu with something like Hondata), not a "chip" (don't know if that's what you meant). Same if you go for the ATR IM and they are basically the same (Single runners and all that). If you keep the standard H22a Prelude dual runner IM then you need to keep the IABs and control units to get the best out of that IM and your engine. Basically before 4700ish rpm you run on single runners (best for low down torque), then past 4700ish rpm the butterflies open the second lot of runners for higher revs and in preparation fo vtec.
